The CP9 and Marineford arks in One Piece always make me cry.
However, Puella Magi Madoka Magica is the saddest anime I've ever watched, and left me sobbing.

I've only watched small bits of Higurashi, and it was such a tear-jerker when Rika was stabbing herself to death...

FullMetal Alchemist was such a close tear-jerker when I watched some of the anime, but mostly the manga (I prefer the manga over the anime, in my opinion.), especially when Hughes, Tucker, and Nina died (I was sobbing at, like, 4 or 5 in the morning when I was reading my dad's copies of the manga :'C)

Clannad was quite sad as well (and After Story)...I will admit.

I finally finished watching Soul Eater a few days ago, and it's a GREAT, no, INCREDIBLY AMAZING anime, except when Crona was impailed and (almost) died, I was sobbing like a little child, especially when he/she said "I'm happy now, because you were my friend." to Maka. Makes me shed tears every time. TT__TT

Oh man...I'm a massive crybaby when it comes to anime.
To name a few:
Hellsing Ultimate - Pips death.
Elfen Lied - All of the last episode
Fullmetal Alchemist - Maes Hughes death. And I know there's other scenes. Can't think of any.
(Off topic, but as for a video game, Metal Gear Solid 2 made me sob an ocean. You have no idea. )
Trigun almost made me cry.
Does Sonic X count as an anime? Regardless..I..omg...Now THAT is pathetic xD

I've cried at more than a few anime, but the one that I didn't expect to make me sob was, of all things, Pokemon. I'd never seen any of it until this year, and my roommate decided that this was a travesty. We began watching the first season, but man, the "Go West, Young Meowth" episode was a massive punch in the feels for me. I never expected it to make me cry, but it sure as hell did.

There was NANA. I cried at the endings of Shikabane Hime and Elfen Lied. And then of course there was Claymore.......Teresa's death, Undine's death, and Jean's death get me every time!

I've never actually cried in any movie, show, play, book, etc. Tegami Bachi brought me close, although I can't actually remember what part it was. It was also like 1 am though, and I get emotional late at night.

I know I've mentioned before that I don't really cry (for whatever reason my body has for it), but I always get kinda sad whenever I watch the first part of the second season Sword Art Online opening song. It's just, they were really building their relationship, and now they've been separated like this! It's horrible! TT__TT

Oh man...I can probably chalk all of this up to me being a total crybaby, but so many tears have been wrenched out of my eyes because of anime and video games:

Spirited Away -- When Chihiro/Sen helped Haku/Kohaku reclaim his identity and the joyful plummet through the sky.
Fuyu no Semi -- Yeah...the whole damn thing...
DBZ -- Vegeta's death at the hands of Frieza. Finally made me realize that even the toughest guys can cry.
One Piece -- Every time Going Merry spoke in its pained, weary, yet joyfully persevering voice...and of course the viking burial... T_T

FFX & X-2's endings...especially if Yuna decides not to bring Tidus back.
Legend of Zelda: Majora's Mask -- The final outcome of Kafei and Anju's sidequest.
FFIV -- When everyone in your party just kept on freakin' dying left and right!!
FFVI -- Celes' attempted suicide after failing to save the one man she looked up to as a father.
FFVIII -- Seeing Rinoa in space, gasping her last breaths.
Super Mario Galaxy -- Rosalina's story and Mario's Luma's farewell as it joins the other Lumas to stop the black hole.
Legend of Legaia -- After getting little snippets of Noa's parents throughout the whole game, then finally discovering in their irreversible state in Conkram.
Ni no Kuni -- THE FIRST FLIPPIN' 15 MINUTES!!! Along with Oliver learning the truth of the Great Sage Alicia...
The Walking Dead Game -- The end...that is all.
Secret of Mana -- Being banished from your village and near the end of the game, learning of your mother's fate and existence.
Live a Live -- A really old JP-only SNES game, but I never sympathized with a villain more than I did Odio/Oersted...what a hopeless existence, having everyone who looked up to you as a hero completely abandon you, including your best friend and the woman who you are to marry...

Hoo...I think that's maybe 1/4 of them... T_T

I'd also add:

Kiki's Delivery Service: The edge-of-your-seat climax where Kiki races through the sky to save Tom, and he's slipping...slipping...slipping...falls....and she saves him at the last second. The way the audio drops out and then explodes in applause and the movie theme...gets me so hard every time.

My Neighbor Totoro: The whole movie chokes me up. There is such a happy sadness to this one. What with the girls' mother being in the hospital, Mei going missing...the movie feels like a cheery veneer over tragedy. Even with the film's happy ending, the atmosphere is definitely closer to 'Grave of the Fireflies' than 'The Cat Returns' or 'Pom Poko'.

Attack on Titan: This is the newest one that has choked me up, and it is primarily due to the incredible voice-acting talent of the Japanese cast. The ending of the first episode slays me. How Eren screams for his mother, and how she cries for him...sooooooo effective.

* Les miserables Shoujo Cosette. This was like a rollercoaster for me between anger and sadness ; n ; . I always cry during the end of the revolt when everyone dies practically as well as the death of Jean Valjean.. Also when, the cop guy (can't remember his name) realizes that people can change and declares this towards the prisoner.

* Devil Survivor 2 the Animation- Omg when Hibiki saved Io and the ending... Yup totally ended up bursting into tears.

* Pokemon the First Movie and Celebi- Going to be honest, I've always cry at the "going to die" scenes.

* Tales of Abyss - Ion's death T n T

There've several things that made me cry;
1. The death of pets.
2. A video game. (This was just after my first dog [his name was Bear] was put to sleep. In fact, I was SO upset, that I didn't even want that game in the house.)
3. The end of Kumoricon. (This is a yearly occurrence.)
4. The death of Sasori. *rage mode activated* I ******* HATE SAKURA HARUNO!!!!!! SHE IS A ******* USELESS ***** AND I WISH SHE WAS DEAD!!!! *rage mode deactivated*

For me the last episode of Puella Magi Madoka Magica would have had to be the most emotional thing ive seen in anime. That and the episode (spoiler alert sorry) where Mami dies. I balled my eyes out!

it's a music piano shoujo drama-comedy anime, with a male main character
this anime has AWESOME awesome animation, switching from funny to intense, and PERFECT, PERFECT portrayal of depression and anxiety and LOVEABLE loveable characters.
i held off pretty well in the last episode with only teary eyes and a couple of sniffles.
then when kousei replies on kaori's love letter in his mind
"will i live in someone's heart?"
"you betcha"
"any chance it's yours?"
"you barged in without asking"
i BAWLED!!!!! sure i have cried on other anime but this anime made me BAWL like a toddler.

this anime now has a place in my heart.

I don't think I ever cried to any anime, in fact, I've rarely cried watching any movie or TV show of anything.
There were times where I got close to doing so however:
- The first time watching the End of Evangelion's ending: I guess I though that the ending was very bleak and hopeless since the world ended and only Shinji and Asuka were left, I was 15 the first time I saw it and before that, I had never seen anything like EoE in animation before, I thought (Still do) that the movie is very disturbing.
- Wolf's Rain: The overall feeling of bleakness and the various deaths that happened, as well as its ending theme, made me feel quite depressed watching it.
- Cowboy Bebop: The last episode. One part that I really think is sad is the one before the final scene, where Spike eats Jet's special beef with bell peppers despite that he thought that they're horrible, then they both chat a while and have a last laugh together, then Spike leaves, is confronted by Faye and leaves the Bebop to die.
